The Dark Essence is the lifeforce of Unicron, the remnant of his being left over from being destroyed by the Matrix of Leadership in 2005.

Unicron's destruction at the hands of Rodimus Prime tore a hole in overspace, which whisked the Dark Essence away to a cavern on prehistoric Earth. There, it remained for millennia till it was discovered by the Predacon Hunter, who was hiding from a Maximal aerial force. A voice called to the Hunter, promising him his destiny. Paradox The Hunter absorbed the Dark Essence, containing it in a "Matrix of Conquest". With the Matrix of Conquest, Shokaract conquered Cybertron and founded a galactic empire in the 32nd century. Among his army were fearsome Heralds, Reavers, and J-Class Warwings.
At some point, Shokaract sensed that the Dark Essence was threatened in the past and sent a Herald, Antagony, to protect the Dark Essence. Antagony, with only a tracker beacon to assist her, landed into an unknown time—soon revealed to be the Beast Wars. Antagony, weak from the transwarp travel through overspace, was taken captive by Megatron. Herald
When Antagony failed to report back, Shokaract sent another Herald, Cataclysm. However, right as he entered the transwarp portal, Windrazor burst in and battled Cataclysm in the tunnel through overspace. Cataclysm was thrown out to the maelstrom of overspace and Windrazor ended up in the Beast Wars with Cataclysm's beacon. Schism With the beacon, Windrazor tracked down the Dark Essence and his component sparks struggled over what to do with it. The struggle would have no victor, as Megatron blasted him out of the sky. Megatron had followed the time-traveller and, once face-to-face with the Dark Essence, realized it as Unicron. Optimus Primal soon arrived to defend against Megatron's ambition. Seizing upon this opportunity, the Dark Essence took over Windrazor—he was comparatively weak due to his newly merged nature. Through Windrazor, Unicron was reborn! The resurrected god easily trounced the Maximals and the Predacons of the Beast Wars, but cooperation between the Cub and the Veteran within Windrazor pushed the Dark Essence out and back into its pit. They had no moment to relax, as Shokaract arrived to personally ensure the Dark Essence's well-being. Paradox
While Shokaract effortlessly beat on the Maximals, Megatron realized the new visitor possessed the Dark Essence of the future and attacked it to remind the demigod of his precarious position. Shokaract responded by bonding the Dark Essence of the past with the Dark Essence in his Matrix of Conquest. The Covenant, who followed Shokaract to the past, combined their essences into a mirror image of Primus and entered the Matrix of Conquest, severing the connection between the Dark Essences. Without this connection, the Dark Essence of the past was sucked into overspace and Shokaract's timeline completely averted.
In the future, the Hunter entered the cavern to find... nothing. Terminus
